As noted when you have more than one companion on the PNR the system doesn't know which one you'd like to upgrade so it defaults to no upgrade requests.
The only major drawback to splitting the PNR for the upgrade is that the others will not get your baggage benefits, if that's a concern.
agree, other than to add: if there is a schedule change after you split the PNR off, after you've picked MCE seats for everyone, AA may move those not in your PNR out of MCE. There's posts on here of it happening to people, but you could call in and ask them to move them back if this happens.
If the flight is fairly soon, next month or two, it's unlikely to have a schedule change to trigger this.
And to further add (unless things have changed) - if any changes happen
after you have been upgraded, companions not on your PNR (and no longer in your cabin) could lose their seats, and calls won't help in this case.
