I will return to Japan after a 3 years hiatus (used to go twice a year) Having taken a look at Tokyo hotel prices, I just booked the Sheraton Towers in Yokohama (right next to Yokohama Station) The extra 20-ish minutes to Tokyo Station is well worth the price difference. With the Japan Rail Pass it incurs no extra cost.
