I searched for JAL flights+ Star Alliance flights on google flights. Google flights gave me a link ,seems to be AA. Price Business class <7100 CAD. Next step was to enter name and cc etc
However if I search within AA's website booking machine indepently, I can't get that fare nor get that itinerary. and a different itin is offered costing a lot more.
Is it safe to book using the google flights link?

It is safe. There are tons of more complex type itineraries that you can search and book via Google Flights (to aa.com) that searching aa.com alone will not bring up.
