Loganair doesn't allow codeshares on all point to point trips, some have to be combined, and I suspect the ADS or PSO schemes may be behind this. Codeshares have a manual component which means they also fall over, but SOU-NCL is a Loganair route which does allow point to point (and is obviously not ADS or PSO) so if on the day in question you see a direct NCL-SOU flight on BA.com then probably the manual side of the codeshare is OK. Expertflyer also helps here.
Aha! It looks like your explanation was accurate - and it is likely down to the codeshare not being eligible when a point-to-point rather than a connecting itinerary. I appreciate it
