The agent could have gotten it wrong, but she very clearly said and repeated that this was about a transit visa. And she worked for AC so I would expect that it's not the first time it has come up. That said, I have no idea what the actual law or regulation is involved. I just used my US passport to leave the US on my way to Europe and had no problems that way.
