The airline agents were probably looking for an approved Canadian eTA against the EU passport rather than a transit visa in the EU passport.

The US-EU dual-citizen passport users in my travel parties that go from DCA/EWR/JFK/MSP/ORD/-YYZ-EU have done so just fine on their EU passports without any Canadian transit visas in the passports. [Going via YUL involves the same rules as YYZ.] But eTA’s are not required for US passport users while they are generally required against EU passports for the travelers headed to/via Canada by air using EU passports:

Visa-exempt-but-ETA-eligible-and-required is Canada’s category applicable to most EU passport users if wanting to go to or via Canada for travels between the US and Europe. So if the dual citizen wants to fly to/via Canada without an eTA, it’s the US passport to be shown and loaded into the record for that reason at check-in.
