Seems a bit odd that the OP hasn't come across this issue before. Maybe the OP is a credit card Gold, because otherwise this airline staff rate shouldn't be accumulating stay credits either.

But, yes, if a hotel is willing to give elite breakfast on an ineligible room rate, definitely take that instead of the points.
