Assuming that you already checked your credit card to make sure the missing $1000 didn't post as a refund, I'd move on the next step -- I'd request a refund online. I wouldn't be surprised if it's denied, but it's worth trying. I'm not actually sure if the refund department can issue FFC.
It feels like you're heading toward a DOT complaint. That takes a while, but it does end up getting your request routed to some of the best agents they have. The other approach you could take, if you're so inclined, is to write directly to a member of the executive team. It's not my style, but people have reported success with that in the past.
