I am not 100% sure, but I would expect that if you want to use VS points to upgrade, you will need to credit the flight to VS. That would be the rule for any of the US airlines, anyway.
As for changing your FF#, also worth trying the Virgin Atlantic app, which sometimes works a bit differently than the website (and will look very familiar to a Delta flyer).
