Why would immigration reject you? You come with a valid (I assume) US passport and enter under the visa waiver rules....
would agree with this. The key thing that airlines need are the LAST name and your FIRST name, everything else is superfluous and not needed except for Gender. I think it is kind of misleading and alarmist of the JAL agent to tell you that there is a high chance you getting rejected because of your middle name not being on the reservation, that's not correct. People get rejected if there is a mismatch between the LAST & FIRST name on the ticket/reservation and name on the Passport, but that's all.
