Had the same problem when my upcoming HND-SFO flight was changed so that I was missing my connection to JFK. The US Call center is a lost cause, sadly. Took advice from here and called the Japan center close to the time they open over there. Took about 45 mins to get a representative, who brought in a translator to join the call. After that it was smooth sailing, and I was switched to the direct HND-JFK.
Also, before I went the Japan call center way, I contacted them via their website asking them to be rescheduled to the non-stop. Their response came two weeks later, saying that they had moved me to the non-stop. The flight was, by that time, already switched by the Japan call-center, but it seems that at least they pro-actively checked my itinerary based on my message to them, so that might be worth a try.
