Yes, as cow stated above, if the agent is competent and actually linked both PNRs "properly" (not just adding a note/remark), then at checkin time, enter either of the PNR will show both passengers information in the check in system.
I'm not sure how it was in the past, my first flight this year (in June) was like this, and several other ones in Aug/Sep. If you don't see both passengers at checkin, then the PNRs are not linked "properly".
