When you divide a PNR, there's a pretty hard link between them, and I don't think it's possible to sever that link.
When you "cross-reference" a PNR, the agent can either add a general remark that says "pax traveling with partner on ABC123", which does nothing, or they can add LKRL SSRs, which actually tells the system what you're doing, and results in the check-in being unified for everyone.
