The same would happen if you book two separate reservations (that have the same itinerary) and call in to link them.
I believe this might be a standard feature provided by amadeus. If you ever check in with LH, you can add multiple PNRs before you start the check in process.
Are you sure about that? Pretty sure in recent past we had separate files cross-referenced, but we still needed to check in separately. Also, the cross-referencing did not show up on the cowtool, but I was able to see both files. While in our recent case of split original single file, the reference did show on cowtool on the one file I could see, in addition to being able to check both of us together.
