Comparing a one way ticket with a return is not a fair comparison. A more valid comparison would be against the one way economy fare which is $1302.
I'm looking through the Qantas website and am not able to find a one way redemption ticket for that route on the non-stop Qantas flight.
There are a few jetstar one stop routings where the taxes are 11720Yen (about 20% of the taxes of the direct JAL flight.)

The comparison to the return flight was showing my thinking of ditching the previously secured reward flights up there(31500 and AUD $148) and simply paying for the return flights at AUD$1650 incl. taxes.
Starting to look like a no brainer unless someone can lead me in the direction as per the AA suggestion.
