Once you have the PNR, you can go to United.com and pull up the reservation, and then change seats to preferred seats (or pay extra for E+ anytime). Seat selection does not have to be through your TA. You can also call UA and they can help you do this. Assuming you were able to put your MP # in properly with your TA, you should see in automatically in my trips after login.
When you are gold, repeat the same process - book reservation with agent - then go back to UA and you'll be allowed to pick E+ seats.
