Why not fly PDX-SEA and then Light Rail to Bremerton Ferry (departing from Downtown Seattle)?
Could also take Amtrak from Eugene to Seattle King Street Station, then the ferry to Bremerton. Or fly from Eugene to Seattle (several non-stop flights per day), then light rail to ferry. Either way, the walk between modes is roughly the same, about half a mile.
