After I was able to get the FFNs pulled from the PNR, I was able to check in online, but not my wife. The agent didn't seem to have much difficulty doing it at the airport, but it was hard to tell, because she definitely had trouble understanding our convoluted itinerary. She also initially didn't print our onward BPs, but once I prodded her on that, it seemed not to be a problem.
It does seem that she managed to switch my wife's seat in the process though, because we definitely had 2AC 24 hours ago (and for months and months ever since I booked these tickets), and ended up with 2A and 3F once our BPs were printed (which I unfortunately didn't notice until later).

I have experienced this on a KL booking with WS segments and a WS segment as the first flight. The only fix was to check in at the airport. We were warned that we would have issues on our return as well, and it turned out to be the case. We could not check in on the KL site for our return but it was fine at the airport. We were not, however, able to get BPs for our final WS leg until we saw a WS agent at YYZ. My sense is that this was a WS systems issue.
Thanks, sounds like the same system issue impacted us. Thankfully we have no WS segments on the return.
