They could've just charge the temp hold for incident to the card attached to the reservation? And also charge total folio amount at the checkout to the same card on file?

I always find it annoying that they always ask for credit card during check-in, but they already require credit card during online reservation....

is there any specific reason that they ask for credit card twice?
For one reason, it gives the hotel greater protection should the guest claim that his card was compromised, ID theft etc. A physical swipe (tap, insertion, etc.) strongly suggests that the actual card was used with the hotel.
