I received that email today as well. Based on what I read on this site, I presume that means that the landing permission sticker in your passport is now the document that dictates the terms of your stay.

"The visa immediately becomes invalid once the foreign national applied for landing in Japan. (Note) The "landing permission" becomes the legal basis for the stay of the foreign national in Japan."
