Well, the biggest downside is if there is a problem (schedule change, your plans change, etc.) you need to deal with the travel portal instead of the airline directly.

I did that with Expedia once thinking I was saving money but costs be hours of frustration later. Can't speak to the customer service of these portals specifically, but just remember they will be the go between between you and the airline if it's required.

If the price is the same, there are really no pros except the points. AMEX's portal offers better pricing on some carriers, especially internationally and especially in premium cabins.
