Are you talking miles upgrades or full award booking here?
I have no experience with award bookings but if you upgrade one leg and the second one becomes available before check in, you can call to get the second leg upgraded and get the reduced 'through upgrade' mileage charged. But YOU HAVE TO CALL. If you use MMB to upgrade that second leg on line you will be charged the full mileage for that leg and anecdotally it's either impossible or very difficult to get those 'excess miles' back. No problem to upgrade the first leg on line, only when you need to combine them it needs to be done manually by an agent.
