Your post reminded me that at my last stays at the Hampton and Hilton the shuttles dropped me off at the terminal for my early morning flight also.
That’s standard procedure for all the JFK hotels. The shuttles are allowed to drop off at the terminals but they can only pick up at Federal Circle.
