I agree with this - the system at this point could be using some sort of logic along the lines of IF dates(the stay in question) overlap with dates(any other completed stay) THEN no points.
But whether by coincidence or by intent, I do think that that logic would align with my (potentially too deep, as you note) reading of the T&Cs that the shorter, nested stay would count - the longer stay would still be open (incomplete) and thus not trip that logic, but when the longer stay ended, the completion of the shorter stay would trip the logic. The situation you described - two concurrent stays with same check-out date - would also trigger the above.
