I would, however, take all of this information with a grain of salt unless you plan to go to Japan in the next few months. The country is fairly slow with updating their documentation as their health pledge was last revised on April 15th.
Unless things have changed if you are required to quarantine my understanding is they transported you to an authorized quarantine facility. As frequently as things have changed that may or may not be the case any longer. If you're being sent to a quarantine facility you wouldnt have a chance to use public transit before your quarantine ends though would you?
