Not sure if you get yourself confused between marketing and operating flight numbers. An AA-operated flight may have both AA and JL codes, just like a JL-operated flight may have both JL and AA codes. For codeshare flights operated and marketed by different oneworld carriers and amongst oneworld programmes, the code on your ticket dictates the miles or points you will earn.
When you buy from AA, you will more likely be buying flights marketed by AA, though not always. Same goes with JL.
