Sorry I am seeing this late. The policy with AF and KL - like most other airlines nowadays is to NOT through check luggage on separate PNR even on AF-AF or KL-KL. Airlines do not want to assume the risk of the luggage not arriving at destination (especially with the luggage mess that has affected many airports this summer) so you should indeed expect to be refused and to have to pick up luggage and recheck. At times, staff can make an exception, but it is exactly that and the norm is that this should not be allowed.
