I don't know for certain, but I would be surprised if the RAM check-in is staffed all afternoon. However, there is a luggage storage service in the terminal that RAM uses at JFK (T1), which you could use to store your bags whilst you go downtown, but you would need to return in time to check them in before your flight (by 1940h or so).
