I did the same three weeks ago on an IB booking with my BAEC number. It took a few hours for the seats I selected on the app to show up in MMB, and that selection still holds, both on the app and in MMB.
This may be yet another Rediber (host) vs. Altea (Res system) issues. Looks like App runs on Resiber. Check-in is also done from Reseiber. So if Resiber shows the seats you are good
