No. The baggage functionality in FLY works like that too. And, failing FLY, there's also JFE and in either system, as far as I know, it's a fairly quick process as you described.
What the OP must've experienced is something deeper, at booking level. It happened once to me when I was supporting the operation and it seemed that the customer's booking was corrupted in some way and CM was 'thinking' that the guy had already used his baggage allowance.
