Definitely not a franchise. Most QantasLink airlines are 100% owned by Qantas. And Qantas want to take over Alliance Airlines. (currently part own)

You can book QantasLink flights using Avios, but yes, you have to call BA to do so. You can search on the QF website, which will show some flights operated by Qantaslink and others by Sunstate, so you can have your schedule and flight numbers ready before calling.
Sunstate (100% Qantas owned) is a QantasLink airline.
Only BAEC has issues with awards on QF QantasLink flights. QantasLink is a brand.
