Assuming you mean HND not HAN for the stopover.
It seems like many fares also allow stopovers in Japan like JAL. I got it to price properly on searches, but you need availability in all the same fare classes for it to count as one single fare with a stopover. In the examples below, the fare classes are the same (D vs D/D) but the return with a stopover is $100 higher plus slight differences in taxes.
