You hit the nail on the head. The reason the OP is not getting points is becuase of the rate. This is not just a Marriott policy, you will find this in most Hotel chains. Once you drop down below a certin rate you don't get the points.

If there are any flight attendents out there- they could help confirm this as they DON'T get points for hotel / lay over stays either... at least that is what I have been told.
