Confirm that the resort is an hour ahead, it gets light about 6am resort time (in July, but as you're near the equator I imagine it's fairly similar all year round) and so there should be time, the fight crew also overnight at this resort for the early flights. You'd probably also get breakfast as that starts at 6.30am to get you started in the right way.
However I recently had this choice too (for the qatar airways flight?) and decided to go to the Sheraton Full Moon the day before and was glad to do that as:
1. The Sheraton was about 30% of the price, so I didn't want to pay a lot of money for a room/food that I'd not fully use for the day, I was on a package so I'd have paid for at least a lunch unused
2. I had a small worry about bad weather, as I really didn't want to miss my departure plane and doubted my travel insurance would be sufficient for all the potential costs if I did as I had a big group and an expensive flight in first. I think this is a low risk, though I was staying in the wet season
3. I wanted to try a different Maldives resort. The Sheraton was a good contrast, a lower standard and cheaper, but that reminded me of how good the JW was
4. I preferred to just get a 20 minute boat ride in the morning to an hour plus on the seaplane, before another 14+ hours of flying... And after staying at the JW I'm now aware that the plane is likely to stop at multiple resorts on the way back, so the journey both ways for me was about 90 minutes with a resort stop and some refueling.
Having said all this, I'm very sure that the seaplane company know exactly what they're doing and will get you onto your plane in time. It's presumably a very rare risk that they wouldn't do that... In my case it was windy so we got a 5 minute boat out to the plane for example, rather than getting right on from the Dock. So it's then down to personal choice on how to spend your last day...
Final caveat, I originally wanted to check out of my JW room on the last day to go to the sheraton around 2pm, but the JW put me on a plane at 11am and "couldn't" move it later... So my plan for an extra half day in the resort didn't work, and not much you can do with the shared transfer.
