It’s not a stupid question, but yes it’s absolutely possible to check in bags at any point of the itinerary, it doesn’t have to be the beginning. And in this case, I’d be doing exactly the same as the OP - with an overnight connection I’d almost certainly ask to short check them anyway as I’d need overnight stuff out of the bags.
