Update - it took over an hour but finally worked.

There was no mention on the boarding passes or check-in about the checked bag I previously paid for (it just asked if I was checking a bag but if I said yes it was going to charge me). I'm assuming I just go to a self-serve kiosk and it'll have the record that I paid for a checked bag?
