So it seems that as long as you have a single flight number, you'll be credited based on the origin and destination regardless of any transit stops. If you have different flight numbers for each segment, then you'll get credited for each segment.
Also, this is the rule for EVA's mileage program. Not sure if a different rule would apply if you credit to another mileage program.
