Yes. If you have 2 tickets in one PNR, custom and practice is that BA will route to the final destination on the PNR for that stage of the journey. So on one PNR, 2 tickets, you have NCL-LHR-JFK-ORD-OMA with AA doing the domestic USA services, then your bag will be labelled to Omaha, it will need to be cleared through USA CBP in JFK, which involves some bag shifting on your part. But the bags will pitch up in Nebraska. Hopefully.

I don’t quiet understand why airline representative does not put 2 separate tickets in 1 PNR in the first place though. Asia Miles in this case indicates there is a risk of putting 2 separate redemption tickets in 1 PNR although can not explain what exactly the risk is.
