Yes, I assume that the airline we are talking about is Qatar Airways (called QR). Which codeshare flight are you talking about? DOH-KUL is operated by Malaysian Airlines?
Yes, call QR customer services. If they ask you to contact the travel agent, you answer that from 24hours before the flight the ticket is airport control and QR is in charge now/can touch the ticket. If everything fails by phone, you go the airport - be there as soon as check-in opens - and approch the QR staff explaning that the DOH-KUL segment has been cancelled and needs to be reinstated.
