Thanks - unfortunately I don't have the complete details anymore but here's what I still have in my email:

Employer booking:
- Sun 10 Jul: YOW-YUL AC8002, Economy (K); YUL-YBG AC7910, Economy (K)
- Sat 30 Jul: YBG-YUL AC7913, Economy (K); YUL-YOW AC497, Economy (K)
- unfortunately the summary I have doesn't have the fare details, and nothing in the "General information" that speaks to minimum or maximum stay

My booking:
- Sat 16 Jul: YBG-YUL AC7913, Economy (K); YUL-YOW AC497, Economy (K)
- Sun 17 Jul: YOW-YUL AC8002, Economy (K); YUL-YBG AC7910, Economy (K)
- Minimum stay There is no maximum or minimum day stay associated with this fare.
- Maximum stay There is no maximum or minimum day stay associated with this fare.

I suppose if the flight my employer booked had a minimum 7 day or Saturday stay, then maybe my nested booking would have been picked up? But that doesn't explain the auto-cancel without notification; moreover if anything would be cancelled, you'd think it would be the one with the minimum stay rule that was being broken, not my other flight that in and of itself is fine.

Like others, I have also had nested bookings without issue .... but as above, this may be a problem that "happens rarely", and it would not shock me if the AC duplicate booking detection system had a bug.
Yeah, the agent did specifically say "this happens rarely", which I understood to mean that it is infrequent, but not unexpected. He seemed to sympathise that it's not a reassuring situation, but didn't have any ideas about what to do about my future travels with nested (new term for me, thanks) bookings. He did not say or suggest that it was a fare rule or minimum stay requirement issue; he specifically said it appeared to be a "duplicate booking", even though clearly the dates and to/from are different. Based on the discussion here I'll at least double check that there isn't any minimum stay with the employer flights that my nested flights might appear to be trying to work around.
