Yes, just tell the check in agent, the lounge agent or the purser that you want to use miles from your account. Have done that once (lounge in Dubai). As a heads up: I generally find the lounge agent more able / helpful than the check in agent. Probably because they have more time as there is no queue of people waiting.
Bear in mind though that they can only process the upgrade for that particular flight so you'll have to do this in SYD as well as in DXB (and you have to be in luck with availability twice).
