Had this happen to me in the pre-covid times for a YYZ-LHR fare. I was able to argue successfully at the airport that my bag should be checked for free and via the feedback form that I should get the SQM/AQD for the standard fare instead of the basic fare. However, they never acknowledged the error, just said they were doing me a favor.
Good to know it can be rectified. I suspect that CR will be willing to fix this, but at the same time...what a lousy experience.
