If you're charged for damages after the stay, the ordinary room charges would have been on a separate transaction. I don't see how you could honestly dispute both transactions rather than just the one with the invalid damages. If the damage claim is made before you leave, it would all be on the same bill/transaction, and you would only dispute the portion that's invalid, after of course first trying to deal with hotel management.
