Lines for COVID doc check are split by passport/citizenship. So, they will guide you into the "non EU" line. The only way to skip that is to tell them you have an international connection (at which point you are sent to the short EU resident line)
The "real" Tap business TATL is decent. The eiropean economy seat on my flight to TLV (was advertised as lie-flat when purchased tickets) is worse than Easyjet.

So you were going from LIS to non-Schengen connection? That gives me some hope for us - we are connecting to BCN from LIS so Schengen. I am hoping we will have time to hit the lounge. We have a 5 hour layover in LIS. If we can avoid some of the covid line with our EUDCC, that will help.
