The hotel costs 37k for the first night and 33k for the second night. I have 1 35k cert and 1 40k cert (expiring in that order). Somehow the system decided to use the 35k cert on the 37k night and the 40k cert on the 33k night.

I know this is too late to help you, but before the issues are fixed, for those have different value, different expiration dates certs, they may want to try an old wor around.
In the past when people complained the site used wrong certs as indifferent in the expiration dates, one of the work around ended up “resolving” this issue is to book dummy reservations to clean out the certs you DONT want to use, then book the actual stay with the cert now remains and being the cert you do want to use.
In other words the site truly requires people to account for its errors so not get trapped in unexpected bad situation. Of course that is not right.
For those who think calling to book would avoid issues, I feel it is sheer luck that you get a competent rep based on so many reports here on how a phone rep messed up cert bookings.
