It seems you were unlucky that HHonours did not put this right for you. I have received a reply from them stating:

There was unfortunately an error made when the systems were adjusted to take into account the new earning style which resulted in some accounts automatically changing to "points and variable miles".

They have agreed to cancel the original entry for my stay and re-enter it now that I have reverted my earnings style to points + fixed miles. Not only have I now received 500 miles in addition to (not instead of) the 180, but I have received an extra 2500 HHonours points because the re-entered stay now falls during a promotional period. All-in-all, this is a very positive outcome.
