The terminal transfer at ORD is fairly painful, so I would go for JFK. PHL would be better if it is an option.
Surprised to hear that, is the T3 -> T5 airside shuttle at ORD not running these days? Actually for this very reason I would have recommended ORD over JFK, because JFK requires exiting security.
