If you pay a fee at the airport that should have been waived (according to your ticket) it's no big deal; just request a refund after you travel. This is common and the refunds are routinely approved. If there are issues (not that there should be) you can always file a DOT complaint (the ticket is your contact; they can't charge you more)
Obviously we won't know intent, but my experience w/ AA is that they are keen to collect any $$ they can. I'm not sure I agree w/ you that refunds would be approved in this case. Their website FAQs on fees indicates bags paid for online would not be refunded (in case of paying for more bags in advance than actually are flown at least), and if the eticket/receipt shows a fee for online, they're within what they quoted they would offer/charge.
