My guess would be yes in that
(a) the room might not be booked through Marriott (Marriott or hotel website, etc.)
(b) the room might be paid through a master bill
(c) no elite benefits could be part of the contract for the low rate between the hotel and the airline

OTOH Bonvoy doesn't exclude low rates by policy as IC does, where IIRC some AAA and senior rates don't earn and aren't eligible for benefits because they're low (but with no indication of how low is too low or how to recognize such rates in advance).

My guess is that you won't be able to apply a SNA to the reservation.

If you name the airline and hotel, others here might have specific experience with this
