If this was a PlusGrade upgrade, then it doesn't change the online data much. The PlusGrade offer should be clear as to which sectors were upgraded, and it's by flight, not the whole trip. My suspicion is that you would be OK to check baggage on a mixed trip, but what you could do if it's just 1 bag is to pay the 30€ advance purchase fee for the domestic flight to prevent difficulties.
